Josip Radosevic helped give his side hope when he scored a great goal of his own on the stroke of half-time.
However, it was Sigurdsson who shocked the crowd immediately after the restart.
The ball dropped to him 45 yards out from goal, and with the goalkeeper off his line, the Icelandic midfielder miraculously met the ball on the half-volley at full stretch and connected perfectly.
Dante Stipica tried to back pedal but it was too late and the tie was over.
Hajduk had their chances in the second half, but the away goals rule meant they would have to win 4-1 to advance.
Everton now join Arsenal as the English teams in the competition.
