Teenager Robert Hack gave Julian Nagelsmann's Hoffenheim a flying start when he fired home on his debut after 14 minutes.
But Freiburg were level within 60 seconds through Florian Niederlechner and Caglar Soyuncu headed them in front four minutes later.
Pascal Stenzel's superb 87th-minute strike extended the lead, and Freiburg held on for a first Bundesliga win after skipper Julian Schuster put through his own net in stoppage time.
